Search/filter on arbitrary headers
Currently, it is only possible to search and create filters on selected headers (From, To, Subject etc.) and the body of the email. It would be very useful if one could search on arbitrary headers as well, like List-Id, Delivered-To etc.
Force different subjects into single conversation
It would be useful to be able to force different-worded subject into a single conversation, for example if someone changes the subject i mid-conversation.
Search attachments (PDF, Office docs etc.)
The ability to search through email attachments, for example PDF files and Office documents (Word, Excel etc.), like Google does.
Create email aliases
The ability to create aliases (different account names), for example to use different addresses for different things. Typically used to minimize the spam problem.
Customizable keyboard shortcuts
The ability to assign different actions to different keystrokes, or keystroke combinations. The vi-centric approach Gmail offers today is not for everyone...
Associate contact with label
Most Gmail users probably set up filters to automatically label mail from certain people. It would be nice if this could be automated, simply by associating a contact with a label.
Delete attachments only
Delete attachments only, not the entire email. Could be useful to free some space, without losing any email history.
Manually break up conversations
In some cases it would be useful to be able to break up a conversation into separate emails, or several conversations.
Virtual search folders/labels
Virtual folders/labels, or stored searches, if you will. The idea is that you could make a label/folder that when opened performs some preset on-the-fly search, like "list all emails from Bob with attachments".
More filter actions
The filter mechanism could benefit from adding the ability to specify additional actions. For example, one might want to mark an email as read, or apply multiple labels.
GPG/PGP support
Encrypt and sign emails
Read receipts
Get a notification when the recipient has read/opened your email

It's impossible to add every feature that every person might want, but still—let me know if you know of a feature which should be on this list. And it would be nice if you supplied the explanation yourself :)
